Cloned drive to new hardrive due to failing HD

I have used this site a bunch for answers but I am unable to find one that matches my problem.
I am running windows 7 Pro on a Dell laptop SP1 installed.
I received Smart warning of a coming hard drive failure.
Western Digital sent me a new Raw drive. I used Farstone DriveClone free to format and copy all 3 dell partitions to the new drive.With only the new drive installed I get operating system not found. Laptop will not boot.
When booting with a windows 7 repair disk, repair does not see any OS.
It does see the repair image as drive X:\
I can enter it and confirm it is the repair image.
With the old drive installed windows will bootup.
With the new drive also connected as a USB drive I can browser both hard drives all folders including windows on both drives.

I am at a lost.
Has anyone else had this problem?
Or know a solution?

When I cloned my disk to upgrade (SSD) the new disk was installed in the laptop and the original source drive was attached to the USB as per the instructions of the clone SW.

Was this how you setup your clone process?

Yes it was.
I can see windows on both drive.
I feel like its something to do with boot record, but since windows repair does not see the new drive OS I do not know how to repair it

I posted a ticket to farstone but I am not sure they will answer because I am using a free version,
in any advent it said 3 to 5 days response time.
I am running out of time I have to return the only bootable drive I have to western digital in 5 days or they will charge me $87.00 for a bad drive.
As to UEFI my system is bios based.
I found on this on askubuntu.com it said to checked a file in windows setupact.log and it says
Code:Callback_BootEnvironmentDetect: Detected boot environment: BIOS

I have managed to make some progress, I ran the 4 bootrec commands and now I am getting Bootmgr is missing
So far I have not fixed this.

Any suggestions much appreciated.

I'd try cloning again but with different software.

I have used Macrium Reflect a couple of times without any issues. Completely free.

Or if you aren't afraid of command lines - Clonezilla is awesome. Never failed me before.

Want to give an update after many hours trying everything and anything I did a new installed.
I could not get the new drive to boot until i did a fresh install.
Restored my data now all is fine.
