Don't know what wires go where or which wires to use

I know the top one is a 6gb cord but not sure about the second one, I assume it's a 3gb.

This is where they are. Where should they be?

Also, does it matter which side of the cord I use?

Solution
Can use either end in the SATA port or the drive and both cables should work with SATA II or SATA III, the drives themselves can't fully fill the SATA II bandwidth
No, it doesn't matter which end of the cable goes which way. You seem to have the SATA 3 cable in a SATA3 port and the SATA2 in a SATA2 port. Of course, unless the other end of the SATA 3 is in an SSD the difference between SATA2 and 3 will be irrelevant (a traditional HDD isn't fast enough to use more bandwidth than SATA2 offers)
