X16 mode is default for GPU! You sure you have it in the right slot or the top one?

my motherboard can only run 4x mode or 1x mode so I don't know which one I should use, and which one gives me best performance.

the motherboard has 3 lanes and I have the gpu on the first lane

Your board has 2 x X16 slots and 1 x X4 slot! http://www.newegg.com/Product/Product.aspx?Item=N82E168...
Primary slot is the one closest to the CPU the bottom slot only supports max X4! You have the card in the wrong slot!

so in which color should I put the card in? beige or brown or black? so confused because in the manual it says:
first slot = PCIe 3.0 x16_1 slot ( single at x16 or dual at x8/x8 mode)
second slot = PcIe 3.0 x16_2slot
third slot = PCIe 2.0 x16_slot 3 (max. at 4x mode)

Beige is the primary GPU slot! Brown is the second slot and the black one is the Ver 2.0 slot that runs at X4.

Yes! Then it should run at X16 for max performance!
