I am woried there might be some compatibility issues with the direction of the fans on this mobo, ive been told it wont work on mobo with the stock fan mounts horizontal to the rear I/O such as some 990fx mobos.

Solution
You can't use the asrock itx mobo with the NH-D14 or any other for that matter. It doesn't use the traditional backplate and they installed chips on the backside of the mounting area. Therefore, all aftermarket coolers needing a backplate will not work without some creative workarounds, spacers, etc.

I have the A88X Gigabyte itx mobo and it along with the MSI version are only ones that can take on after market coolers. If you click on my blog in my sig you can scroll down to see a picture of a Noctua U12S installed.

As far as your question is concerned, it will blow towards the rear properly mounted. Noctua has tremendous documentation and a downloadable pdf for you to see yourself.

If you require the fans blow to the rear of the case, you will have a problem. The replacement parts for the AMD retention bracket mount in such a way that the fan(s) will face the top of the case. That in itself is no problem if the top of you case is vented. They can exhaust upward instead of rearward. I have an AMD system with a cooler that does that now.
You can get the installation manual here: http://www.noctua.at/main.php?show=productview&products_id=34&lng=en&set=2

The cooler has to face the rear exhaust because the motherboard is placed flat in the case, there is no side vent and even if there was the gpu would be in the way, I thought about using another board but the socked is really close to the gpu. I would like a clear answer.

I really don't like MSI boards personally. Worked with 2, never again. Video cards are fine but I steer clear from MSI boards.
