it wont optimize Arkham city and tells me to fix the settings in game first and that it cant pick up on all necessary settings.
Ive tried rebooting the system and looked at the game setting yet nothing.

Solution
I did a very quick 15 second google search and the problem is with the game itself and not with GE. Can't you just set the settings manually and forget about it? Just put everything as high as it can go, and if it lags too much tweak certain settings until you get acceptable performance.

One of the potential solutions was to uninstall and reinstall, which apparently installed a "newer" version of the game. It also might have something to do with being a Steam or non-Steam version.

Have you considered that what the program is saying is true, and that you need to manually apply the settings?

If that's the message that's popping up why would you assume it's an error?

Go to your preferences Tab and then down to Games and on the right select or add the location of your games.
Thats it. It worked for me as my games are on a different drive,
Cheers

Just like BazMods said, but I would like to add, that you might want to first set off the game locations with the '-' sign first, and then to reset them folders with the '+'. That worked for me.

The problem I had with Fallout 4 was solved by going into C:\Users\<name>\AppData\Local\Fallout4, take the read-only attribute off them, apply your settings with Geforce Experience, turn the Read-only back on, or the game will wipe your settings.

It might the issue with a lot of games, check your read-only settings on your ini files.

arkham city was just a pain in the bum with settings, In the end I had to read only a lot of the .ini just to get it to keep exactly what I wanted.

I got this same message for all my games. Turned out the firewall was blocking the scan for new games entirely. Once I allowed it through the firewall and scanned again all my games were optimized. I hope that helps someone.:pt1cable:
