Will re installing windows on a new motherboard delete hdd partitions?

As I need to upgrade my motherboard I realise I will have to do a fresh install of windows 8.1, but as I have nearly 1tb of games I really don't want to re install all of them, I have a partition for all my games/apps but will these all be deleted by windows during the OS installation, also if not will I be able to simply recover them and have them in working condition?

You don't have to reinstall windows with a motherboard upgrade. Just delete the old motherboard drivers, and install the new ones.

Suggestion: Do a Windows "Sysprep" of your Windows installation before you change MBs: http://technet.microsoft.com/en-us/library/hh825209.aspx

This will remove the drivers for you.
