What differentiates power supplies and what compatibility issues might I have?

What makes one power supply better than another? What parts of the power supply have board specific sockets and what not?

Quality differentiates power supplies. Some are higher quality than others.

Most sockets on power supplies are standardized to most motherboards. There are only some really strange ones out there that dont conform to the others and they are not common.

A good reputable band makes quality power supplies, such as Corsair, XFX, Seasonic, Rosewill, OCZ. Brands like Raidmax and diablotek you want to stay away from.
You want an 80+ rating, preferably 80+ gold, silver, or platinum. These are more efficient and effective at delivering power to your precious components.
Most of the cables/sockets will be universal, although I have had power uspplies in the past that have different configurations for their sockets so you can only use the supplied cables. (some OCZ are like this)

Generally it is the parts used to build the PSU AND the manufacture; some just make a better product, just like brands and models of automobiles.
Check out these links for some good information. The first talks about who actually manufactures power supplies etc.; it takes some research (by you) to see which are better. The JohnnyGuru web site has really good and honest reviews of PSU's.
The Newegg and Tom's update of same give really good info. about very good to really bad PSU's
