Reverse ATX: Will there be a problem?

My case opens from the right side (If you are facing the face of it). The motherboard came with the PC. I'm upgrading the mobo, but I'm concerned that the wires may not reach what they need to, since the mobo will essentially be upside-down when I need to install it correctly.

Is this a common problem? Are there motherboards made specifically for cases like this...? Or will everything be fine?

Unless you're in a Micro or Mini form factor I think you'll be fine no matter what. Honestly most ATX PSU cables are at least double the length they need to be... Probably because some people(power users) use Full Towers and Over-sized cases.

It's a Micro-ATX. I looked at the mobo, it seems that the mobo that came with it is also upside-down. All of the text and such is upside down. But my GPU is ride-side up, which is now just confusing me even more.

I'm less worried about PSU cables, more about the USB and HDD cables.

For top-mounted PSUs, sure.

For bottom-mounted PSUs though, the ATX12V cable is often extremely tight, often making it impossible to route the cable behind the motherboard tray. In my Antec 302 and P8H77M, I had practically no slack left with tray routing... and even with top-routing, having to go over the GPU made it a tight fit too.

The card has its fans on top, as it should. But for the text on the actual motherboard, things such as bar codes and identifiers such as "USB", "SATA" etc, they are all upside-down. So, the board is upside-down, but the slot for the GPU is correct. It's like the mobo was made specifically to be upside-down. Then again, it did come with the pre-built PC.

 
Actually, cards typically have their fans down, with the PCB up.
You can see in my rig, the fans are down
