The screws that I am using are metal. Doesn't that mean the motherboard will still short out? Sorry for being a noob, first time building.

They screw into the motherboard through the insulating material. Some might also screw to an earth track. None screw to any voltage

They should all be grounded, and are meant to be.

No it wont. The standoffs hold the board up off the tray, and the holes for them dont have circuitry on them, so nothing can short down the screw.

One more question. Whenever I am fitting the motherboard into the case, is it ok for it to touch the back of the case accidentally?

Since there is no power its all good.
