I have to re-install windows, and while I've installed new over older and older over newer; which is better in the situation of Windows 7 and Windows 8.1 on 2 different partitions of the same hard drive? Does it matter anymore?

Best solution

a b $ Windows 7
a b * Windows 8

It shouldn't matter. they both have to get pointed to pc drivers.

I just want to make sure I don't get any compatibility issues when booting; while I don't mind minor slows in booting (I don't use quick boots in my computer because I don't mind) but I just wanted to know if there is any acceleration of "Windows decay" if there is poor boot pointing by leftover paged files from the boot OS.

When you install Windows, you should reformat the drive and partition it then all old data will be wiped
