Open Case/ Closed Case

I installed a Cooler Master Hyper 212 EVO and the side of my case will close but it touches the end of my cooler. I've been using my computer without the side panel and I was wondering if there were any dangers in doing that besides sticking my hand in there while it's running. I didn't know if humidity or dust could cause problems or not, I have air-conditioning on most of the time and when I'm not using my computer I usually put the side panel back on.

I'll voice a slightly different opinion, I have an 'old' q6600 system & a gtx460 in my work shop (2nd computer) with the same cooler & same issue as you. I leave the side off, not even a hint of heat problems & absolutely no dust issues. It is in a reasonably protected area from anything getting into it & has good circulation around it.
You do need to consider where it will be if it will be open sided, for the reasons those above have given.

I don't recommend using a case without the side panel. You can accumulate dust, which can carry static electricity that, once it touches a transistor on anything, can cause a shortage and break your computer. Also, the airflow of any other fans will be useless as all the intake air will just exit the case without cooling anything, as air is a fluid and fluids go towards the point of least resistance AKA out of the case directly.

My computer is an office space so it's not a very big room, and I have it on desk with an overhang which goes over about half the computer so there's not a significant amount of dust penetrating the inside of the case. I also clean out the inside of my case often. My only real worry was humidity since that's not something I can measure with my eyes. I would put the side panel back on but I thought my components would stay cooler without it on since I'll only be able to fit one fan because the the CPU cooler takes up the rest of the space.
