The Bitfenix Prodigy can take Mini-ITX motherboards, and I don't know any Mini-ITX motherboards with two PCI Express slots. So why would the Prodigy have two PCI Express openings on the back of the case?

Does this mean that this case can somehow take bigger motherboards with two PCI Express slots?

Because many graphics cards take up two slots for the cooler, even though they only need one slot on the motherboard.

The version of mini-ITX with two slots is (IIRC) called DTX, though I don't know if anyone actually makes such boards.

its for double slot video cards. if it only had one slot in the back of the case it would limit you to what cards could be put in there. 99% of video cards now of days use 2 slots to mount the card to the back of the case.
