Hello, so I accidentally damaged Gigabyte Z87X-G3UDH CPU socket small pins/wires. Computer starts and 'everything' seems to work, but is it safe to use? By eye I can see 4-5 pins are damaged, should I buy new motherboard?

Damaged, but in the correct locations? Not bent so they are out of their original place? If they appear to be in the correct locations and the computer is working, then you should be OK.

One thing that can crop up with this type of thing is thermal expansion / contraction. Sometimes problems can crop up once the CPU is heated up (pins expand) and you may have intermittent connections. The same can be in reverse, after heating and expanding, when they cool and contract, you can lose connection. If you want to test for this, heat the CPU up by running something like Prime 95. Heat it up for 5 minutes, then let it cool down for a few minutes. Repeat this a few times. If you computer crashes while doing this, you may be experiencing what I've mentioned above. If it doesn't then I think you'll be alright.

If you mean the bent pins, and if you want you can fix them, here is info http://www.overclock.net/t/336090/howto-fix-bent-lga-so...
As long as you do it carefully, you will be fine. You don't need the new MB.
