I have an older never used fan controller (Enermax 2 temp 6 fan)
and am waiting on ups to delver the MB an Asus m5a99x pro (1cpu 3 system fans) and coolmax 600w power supply
I ordered 3 new fans and was going to hook them up to the MB and use the controller with some of my old fans unfortunately the controller is for the newer fans so that idea is out the window
I still think it would be better to hook them op to the MB but not sure about that
Its been over 10 years since I built a pc

Solution
If the fan has the necessary Molex kk connector (or adapter), it would be fine to plug it into the MB header. If the MB has the ability to control fan speed at that header, you can adjust the RPM. If not, it will run at full RPM.

But I believe that board has all 4 pin headers for its fans. The CPU fan header and the chassis fan headers are all PWM, I believe. So a 3 wire fan will not be able to have its speed controlled. You would need a PWM 4 pin fan to be able to adjust RPM.
