Besides a loss of data, is there anything permanent that a virus/malware/etc can do to a system that a complete reinstall of the operating system cannot undo.

Can it cause actual hardware harm? if so how?

A virus really can't affect hardware. Arguably, there have been claims of viruses damaging the BIOS on some systems rendering the system useless. There are also a lot of urban legends on the topic.

A clean install of your OS, including a complete re-formatting of your storage devices will remove any viruses you already have. You should also have your desired anti-virus program at the ready to install immediately after installing the OS.
