Here's the story. I went out to get a new motherboard, and I bought myself a gigabyte 990FXA-UD3, and installed it in my case. It started up and I was happy, so I installed windows 8. Joy, but sooner, while I was transferring data from a back up hard drive, my main drive (WD Green 1TB, the one with the problem.) Began making that obnoxious problem. At first I ignored it, but it got irritating. I saw my HDD LED glowing bright so I thought it must've been the HDD.
So what I decided to do was test it by transferring a file from the main to the back up. 100kb/s transfer. I couldn't bare the sight, and I thought maybe I can still play games. No, I couldn't, and it was a dumb thought. My computer crashed and I restarted it. I installed windows 7 ultimate now, thinking it'd fix it, but it didn't.

TL;DR:
My Western Digital Green 1TB HDD revs up then clicks, slows down, then repeats when its in use. Any ideas on how you can help?

Specs if needed I suppose:
GTX 650 Ti
AMD 6300 OC 4.1ghz
8GB RAM, Kingston, not too sure on it.
Western Digital Green 1TB (broken?)
Salvaged HDD 100GBs (works perfectly
Thermal take 500w PSU

as said above.... back up what you need and replace the drive [it may last another year or two then it may last another hour] also if you check with the manufacture of the drive like WD it my be good for a free replacement by them.. but bottom line is if the drive looks to be failing replace it.

No, HDD's have a lifespan, just like keyboards and mice, if you used it long enough the lifespan ends and you need to buy a new one.
