Can't use GPU HDMI, will plugging into motherboard work?

I'm building a PC using a
1) AMD Athlon X4 750K 3.4GHz Quad-Core Processor
2) MSI A55M-E33 Micro ATX FM2+ Motherboard
3) MSI Radeon R7 260X 2GB Video Card

Unfortunately, my case panels kinda cover the graphics card's HDMI slot in a way that I can't fully insert the HDMI cord.

The motherboard has an HDMI slot and AFAIK, the CPU doesn't have integrated graphics.

If I plug in my HDMI cord to my motherboard, will I get a video signal at all, and if so, will I be using my graphics card?

If you plug into the HDMI on the motherboard, you will be using the on-board graphics, not your video card.
You may get a picture, but that depends on how you have your BIOS set.
Either way, not ideal since you want to have the best quality graphics and that will be from your video card.
Might have to customize the case to get access to the HDMI on your video card.

I have a Cooler Master K280 ATX Mid Tower Case.

There's this tiny little metal ridge on the case above the port slots that keeps the HDMI cable from being fully plugged in, so unfortunately the L shape HDMI plug won't work either.

Sucks cause I got all my parts from pcpartpicker and there weren't compatibility issues.

Might have to break out some power tools or something.
