Low FPS, Yet good Computer

I bought my computer about 5 months ago from ironside in america, when i recieved it it seemed fine i was getting 90FPS in ArmA 2 and 50-60FPS in ArmA 3 all on ultra. I noticed over a while it just changed, i can barely hold onto 30 FPS and get a lot of stutter sometimes. I have noticed this in a lot of the games i play.

My Specs:
OS Windows 7
CPU: AMD FX-6300 3.5Ghz (Vishera 32nm Technology) 10% Overclocked
Ram: 8gb Dual-Channel DDR3 @ 669Mhz
GPU: 3gb ATI AMD R9 200 Series (280x)
1TB Hardrive
Motherboard: ASUSTeK M5A78L-M LX PLUS (AM3R2)
CPU Cooling (Corsair Water Cooler) Average 18-21celcius
Screens: x2 1920x1080 HD LED Samsung 22 Inch, and a Samsung 40 Something inch (i never hook the 40 inch up though).

It may be the fact of having two screens i noticed the changes happened around getting a second screen. The GPU may not be able to handle both. I would appreciate any feedback.

And how do i disable the second monitor?

I tried that out but it did not work the FPS still stuttered.
