windows will not boot with extra drives?

ok so i have seen drives get boot configs thrown on them or have a bad sector and cause windows to hang but this is a new one to me.

i replaced my hard drives for my C drive and now when i start up windows will hang mid load when i have any more than just my C drive pluged in.

previous config: 3 intel X25 2nd gens in raid 0 and 12 3TB drives for storage.
new config: 3 kingston 3K 120GB in raid 0 and the same 12 3TB drives for storage.

i added a sata 3 controller card and changed my other drives to ahci from raid.

Depending on the sata controller you added, it may or may not have issues with the motherbd ones.

ok so the issue was that some how 3 of the storage drives were set for AHCI and 3 were not. i do not know why windows does this but how i fixed it is as follows: set the onboard stat controllers from AHCI to IDE (this did not allow it to boot). then i went into each drive and erased the volume information/file tables and rewrote them. THEN the computer would boot with all storage drives connected.
