Molex case fans to motherboard

So im building a new computer, however I am not too experienced. So the case I am looking at Is the rose will Blackhawk. It has 5 fans, one 3 pin and the other 4 are 4 pin molex. The motherboard I am looking at is the MSI z87-g45. It has 3 fan connectors. My question is how do I connect these fans? I will probably remove the 3 pin fan anyway, but what about the other 4?
Apologies if I am sounding extremely idiotic, this is all new to me.

Use molex. Molex fans are designed to run on or off, not RPM adjusted. Plugging them straight into the power supply will work just fine.

So all I would do isnplug directly into power supply? Great, thankyou! But, what about connecting them to a fan controller, is that possible?

The only way to change molex fan speeds is by changing the voltage sent to them. If you wanted to use a fan controller you would need the 3 pin fans.
Plugging them straight in works just fine, I have my two intakes and one of my exhausts powered by molex, the other two exhausts are my h100i fans, powered by a single 3 pin connector on the waterblock.

One more question, the blue version of this case has the same fans, except this time they have3 pins and molex 'passthroughs' on each. What does this molex pass through thing mean and would I just use the 3 pin and ignore the molex?

You could just remove the 3 pins from the molex connector and go to a motherboard/fan controller.
