Asus GTX 660 @ x8 2.0

I have two ASUS GTX 660 DirectCU II OC running on my Sabertooth 990fx R2.0. The issue is that the first card is running at x16 2.0 and the second is running at x8 2.0. I cant get an exact read of the card slots but the one its in is the only one it would have room to fit in and its the only same color one as the one the first card is in. The slot below it would have the fans pressed against the PSU and the slot above it would have its back hitting the other 660.
 
Solution
It doesn't solve your issue, but there will be no performance loss with the card running at x8. The GTX 660 cannot saturate the PCIe 2.0 interface even at x8 lanes.

Perhaps the PCI Express controller senses this and keep the slot at x8 lanes to free up resources.

If you're in the 2 light colored slots, you're in the correct slots. Do you have any of the other PCIe slots populated?

How are you checking the lane value? At idle? Run GPU-Z and use the render test ("?" next to the bus interface), then see if the 2nd card changes to X16.

Idle that card drops down to x8 1.1 and when I have it under load it goes up to x8 2.0. I check it using Nividia Inspector and got the same results in GPU-Z when I tried later. One card is just completely stuck at x8.

That usually happens when there is a 3rd card in one of the other PCIe slots. If your other slots are empty, maybe you should contact Asus to find out what is wrong.
According to the note on the web page for that board: "When running dual graphics cards, be sure to insert the card in the first and third PCIex16 slot to get the best performance." But I think we have already agreed that you have done that, yes?
