Best Sync Folder Program?

This isn't a duplicate post, I've decided I'm just ditching goodsync and I'm asking here for suggestions on a new program.

So I want to basically create a dropbox clone and have a folder on my PC sync with my FTP server. But the problem is, both folders are already in sync with each other, I just want something that will automatically update the server when I do something here on my PC. So whenever I use any of the popular ones, for example, GoodSync, the program goes apeshit as both the server and my PC have the files in the same places and then they proceed to start either uploading over or downloading over the entire server cause of file conflicts or something (despite the files being identical on both sides) and then they never actually do their jobs and just continuously try to sync the server to my PC. Letting it do its full sync is not an option as the time its projecting is well over a week, is there any program out there that wont go apeshit because all the files are already on both PC's?
 
Solution
Most programs will compare files by the date/time they were last modified. So even if the files are identical at both ends, they will be flagged as out-of-sync if they don't have the same date/time.

You would need a program that compares files by hashes to notice they are the same. Unfortunately I don't know of any as performing a file hash on every single file would make it very, very slow.

I use BitTorrent Sync if you wan't to give that a try. I can't see it being any different though.

The weird thing is the file dates, I checked again and they are also the same.
