The case I have has a temperature sensor in it, basically just a long red wire with a sensor on the end of it that feeds the temperature to the front of my case, where there is an LED display. My question is where should I be positioning this wire? Right now, it's just sort of dangling in the middle of my rig.

That is probably the best place for it. It will give you the most accurate ambient temperature inside your case. The only other thing I could see myself doing with it is putting it right outside the fan intake to measure the ambient temperature of air entering your rig. There is software that can get all your other temps for you.
