The MB can not be upside down. The connections that go through the back of the case (where you plug things into) only align one way. The Graphics card only fits one way into the slot and you connect to it from the rear of the case. It does not lend itself to being flipped over. Sounds like you have not looked at the layout very closely or are just trolling.

A very small number of cases invert the motherboard, making the fans sit on top. This is pretty rare, though. Fans underneath is normal.

The GPU fan always faces away from the center of the motherboard. Even In cases where the entire mobo is rotated 90 degress, the GPU fan will always face away from the CPU. This is because the GPU is usually in the first expansion slot, and it's assumed there won't be room on the other side for a fan.
