SSD or HD won't boot but it does if....

Installed a PCIe card in my 5-yr old PC (Asus P7P55D-E LX MB) to take advantage of the Samsung EVO 840 SSD.
There was panic at 1st since windows would not boot with either the original HD nor the SSD. Now I can let my SSD boot if I remove 1 of my hard drives & my CD-r player.
The thing is, once the PC is on if I then go & plug the other HD on, nothing happens as far as Windows is concerned BUT then I go to Device Manager, click on "Scan for hardware changes" and it is seen again & can be used.
There were 2 optical drives and 3 physical disks (HDs) on it. Now 1 optical disk 1 HD and 1 SSD.
The PCIe card has can only be attached to the 1 SSD. It is not a brand name with absolutely nothing written on the card itself--in ordering it the name was "mSATA SATA III 3.0 HDD SSD to PCI-e HyperDuo Raid Controller Card Adapter 6Gbps" (I'd like 2 attach a photo but can't see how)
My power supply is 800 W so it can definitely handle it. Asus is closed for the week-end so I'm hoping I can get an answer here.
So what can be done in order to have my windows boot normally with all drives?

Connect your boot ssd to one of the 6 intel 3gb/s ports.
Most of what the os does is random I/o and that will be equally fast. You will have a bit slower sequential speeds, but still much faster than a hard drive.
Your motherboard does have 2 6gb sata ports. They are likely implemented with a different chip. If you attach your ssd there and can boot, then even better.

I think your pcie card is messing things up and is not really necessary.

Thanks for your advice.
The whole point of me buying and adding a PCIe card was to get the maximum speed possible. My MB's 6gb port is Marvell, and the manufacturer, Asus, advised me not to use it for SSD since it's been known to be extremely problematic (which I didn't like hearing) hence my having bought the PCIe card. Adding the PCIe card was based on the advice read here, on 2 WIn7 forums, PC Magazine and a few other known sites So I don't really know what to think at this point.
