I'm currently looking into using a 3-way fan splitter. I will most likely connect it using a molex 4pin cable which will not give me the same control over the speed that my motherboard will. I will actually have no control over the speed at all. If I do this will my fans automatically run at 100% all the time?

Well I guess I will just have to live with that. I dont feel safe running 3 fans from one connector on my motherboard and I dont have any room in my case for any fan controllers. Unless anyone can suggest something else I'm just going to go through with this.

Probably best to stay with 2 fans on a MB header. Most MB headers are rated at 1 amp or slightly less. Most fans are ~.25 amp. So technically you could do it. But I would stay at 2 or 1 fan per header, myself.

If you have a free expansion slot, you could use a fan controller like this one: http://www.newegg.com/Product/Product.aspx?gclid=CJDD8P2i2r4CFbRxMgodRgEAYQ&Item=N82E16811995073&nm_mc=KNC-GoogleAdwords&cm_mmc=KNC-GoogleAdwords-_-pla-_-Controller+Panels-_-N82E16811995073&ef_id=U4tCygAABKZ@06tK:20140602034237:s
If you browse around their site and others, there are variations on that design.

What If I plug a 3 way splitter into the fan header on the motherboard but only use two of the fan headers on the splitter? I'm using 3 pin corsair sp120's.

That would be fine. If the 2 fans are identical, you may want to cut the yellow wire from one of the splitter's ends. The yellow wire is the tach feedback and will 'confuse' the BIOS if it sees 2 feedbacks on one header. The result would be inaccurate RPM readings. This 4 wire splitter has its tach feedback pin missing in one of the connectors just for that purpose: http://www.newegg.com/Product/Product.aspx?gclid=CMC-m8Cq2r4CFQcSMwodOjsAgg&Item=N82E16812162026&nm_mc=KNC-GoogleAdwords&cm_mmc=KNC-GoogleAdwords-_-pla-_-Internal+Power+Cables-_-N82E16812162026&ef_id=U4tCygAABKZ@06tK:20140602041615:s
In fact, you could use it for your 3 pin fans too. Save the 3 wire splitter and keep it intact.
