Maybe you should try and explain in a little more detail - I can't quite make out what your problem is. When you boot from the Install Disk and Choose Repair, it will attempt to repair the Windows installation on the drive that is pointed to by the MBR on the boor disk.

Did you check and make sure that you point to the right disk as boot device in the BIOS (UEFI) after you installed the new motherboard?

Let me explain in as much detail as I can and this is my first build so I am a noob at this.

I have a ssd and a hard drive when I turn my PC on it gives me the two boot options hard drive and ssd but when I try and boot it loads for a min and sends me back to choosing the boot options and when Iload the windows desk and try to repair it says it's fixed and then I click on the recovered drive (ssd) and it does the same thing puts me back to the boot menu

And also when I click to boot the ssd it flashes a blue screen then jumps back to a restart and to the boot menu again
