So I just put my build together which was an i5 4690 and a MSI Z97 Gaming 5 Motherboard and at first I had no audio. After looking online I found out I had to uninstall the Realtek drivers and then disable the Hd Audio Device and uninstall that and then reinstall the Realtek drivers. Once I did that the audio was working fine. I opened my case back up since everything was working properly and I started to undo some cables and reroute them through my case to clean things up a bit and when I went to turn my computer back on the audio is now really low, cracking and popping and the bass sounds really distorted. I tried to reinstall my drivers and I replugged in a couple things. I even took out the Direct Audio molex connector they have and switched to the onboard audio and it still is really awful quality. I don't understand what might be causing this because I didn't yank any cables out or anything, but all of a sudden it went to shit. Is my mobos audio chip bad?

And heres whats funny. The front audio jack works without distorting but its really loud. And the back jack which is one of the 6 audio connectors is really loud and distorted. If I turn it down to about 30% it sounds fine but its too quiet. And if I hit mute on the Realtek, or the through the regular volume control I can still hear some faint audio playing. I never seen anything like this before.

The only things I can think of are:

1) You damaged something when rewiring, or

2) One of the wires is grounded.

If you haven't tried this, unhook the Front Panel connector (with PC off) from the motherboard.

If that doesn't work, try contacting MSI tech support. It's likely the DIGITAL output is unaffected and would work with speakers that have a digital input.

Thanks for the advice. I think I figured it out. I guess I was using the wrong audio jack. I had to switch over the settings for another one to Headphones and it seems to be working. I don't know why that jack was working fine previous to rewiring but in any case I'm glad it wasn't the board or anything I did.
