Help with ssd and hhd combo

OK so here's the issue. I have installed a new 240gb ssd in my computer. I installed windows 7 on it like I have read in the forums here. I unplugged my old hdd and did a clean install. I plugged my hdd back in and booted up my pc. It booted up the first time fine, but i did notice that my drivers for my graphics card, and a lot of programs i had on my hdd were no longer being recognized. I later went into my bios and chnged my hard drive settings to ahci (I had read on a form here that this was the best thing to do for an ssd) after i did that my computer gave me an error message that said windows did not start correctly. I dont know what went wrong. Its also worth mentioning that when in bios I cannot set it up so that my ssd boots first and then my hdd second. For some reason only the hard drive listed as the first can be booted. I know that sounds a bit weird. My mother board is an asus P7H55-M LE, if that matters. Any help at all would be appreciated. Update: I changed my boot order so my hdd, which I have yet to wipe, is first and it started fine, but I still need to fix the issue that when my ssd is the first to boot, it doesn't crash. I'm a complete noob when it comes to this stuff but I'm trying to learn. Thanks in advance for help.
