AsRock Z77 Pro3 Sata ports faulty?

Hi,
I built my computer over a year ago using these original components;
Asrock z77pro 3
i3570k
gskillz ripjaw x 1600mhz 8gb ram
Samsung 840 SSD
WD Caviar Green 1TB

The computer worked flawlessly for around 8 months, then it started taking upwards of 10-15 minutes to boot rather than it's usual 30 seconds. After a lot of messing around I found the HDD to be faulty (or so I thought) So I sent it back and paid the difference to get a WD Caviar Black 1TB. Everything installed fine etc until I got the same problem again. I had the SSD and HDD plugged into the 2 Sata3 ports that my mobo has. I found if I unplugged the HDD it booted in its usual 30 seconds, but when it was plugged into the SATA3 port I had the same boot problems. I moved the HDD to a SATA2 port and the problem seemed to resolve itself. After another couple of months the problem has arisen again, but no matter what SATA port I use for the HDD it keeps causing the terrible load time. I don't think it's a problem with the HDD because I can hear it whir up etc when I power the system. All my drivers etc are up to date so I really don't know what to try next. Any advice would be muchly appreciated. Thanks.

Afternote, using the system browser I can see that the mobo recognises the HDD is plugged in, in some of the SATA ports and not others, however it's still a slow boot whether or not this shows the HDD.
