Check disk gives "The Volume Bitmap is incorrect" on Drive C

I had to hide a partition the other day, to protect it from being infected by viruses by using this tool: "MiniTool Partition Wizard Professional Edition".
Later on I opened "Active kill disk" and I received the following message: "Device 80h, partition 42.00 GB starting from sector <Big number>: Primary Boot sector and its copy differ. File system: in the Partition Table - NTFS, in the Primary Boot Sector - NTFS, in the Copy of Boot Sector - NTFS. Do you want to use the information from Boot Sector? (if you get unsatisfactory results, please use another choice)".
When I choose "Yes", an error comes out and I have to shut it down. "No" gives the same result.
I suspected that the hidden partition could be the issue (which is not the 42 GB in question), so I tried unhiding it. A blue screen appeared during the process, the computer restarted and windows 7 doesn't boot.
I used Active Boot CD, to see what the problem was. And I found that most of the HDD (or all) as far as I can remember was unallocated space.
I used "Active partition recovery" to get them back one by one, and lucky for me all but one was recovered, which was a partition 1GB approx. at the end used for recovery purposes. This one I wasn't able to recover no matter how much I tried.
I set the windows C partition to active, restarted, and I was back in business.
I had to check and see if my data was intact so the first thing I did when I was back in windows was to run check disk. All passed and had no errors except for drive C. The test didn't continue and the message I received (and still occasionally) is: "This disk contains file system errors. To fix these problems, select the Automatically fix file system errors check box and run the disk check again" which I did later on. But the confusing part is that some other times I get this after the test goes all the way: "Some problems were found and fixed" and somewhere near the end of the message: "The Volume Bitmap is incorrect. Windows found problems with the file system. Run CHKDSK with the /f (fix) option to correct these.".
I scheduled a test and ran it at start up. There I got, "CHKDSK discovered free space marked as allocated in the
master file table (MFT) bitmap. Correcting errors in the Volume Bitmap.”
Windows has made corrections to the file system.".
I ran it again and the test found no errors. However, when I run the test (read only) from within windows the outcome I described above still happens. From the cmd it gives different errors as well, but never succeeds. I ran check disk after booting the Active boot disk (where C is not used as a system partition), and it succeeds.
After I restored the partitions back, I tried running "Active kill disk" again, I still get the same message but this time it shows the Hard drive and the partitions whether I pick "Yes" or "No" in the message.
I have to point out that none of the partitions are hidden now.

- Why am I getting this from Check disk, and what should I do?
- Could my data be affected in any way?
- Why is Active kill disk showing this message?

The problem I'm having is that there is a considerable amount of data on the C drive to move somewhere else, to later format and do the installation. Besides, the "Active kill disk" error (which is apparently irrelevant to drive C) still raises a question. What's the matter with the boot sector?
