EDIT: I decided to make a new thread because the information in this one is misleading and I've done a lot since then.

Did you try using Display Driver Uninstaller (DDU)? I would try doing that in safemode if you haven't and also run CCleaner to remove the left over registry entries. Then install the driver.

It could be anything, RAM or HDD, PSU...
Still I rather not expect error cause of that, just because you stated it started appearing after GPU change.
(hehe, sorry of making joke of important matter for you).
Well many people don't know, but there is actually a correct procedure of installing a GPU (just to avoid unnecessary registry errors, etc..):
Is to Un-install your Drivers (all of them, even with default "Uninstall or change a program").
After un-installing Drivers, a restart would be required, and once the PC has restarted (allow the PC to restart, but cancel any driver prompts that appear).
You may now shut down PC manually and then switch the power supply off, power off the PSU, wait around 30 seconds until power goes off. Then touch some grounded metal to in case, to get rid of static electricity on you.
Exchange the GPU's, connect everything up. Power on PSU.
Start your computer, ignore any driver promps and then install the newest driver for your GPU on the official NV website.

Like "Lmah" stated, there are probably some Registry Errors.
Because of the GPU drivers.
Also it could be possible that your driver is contradicting with your Integrated Graphics.

I did try running DDU [Could not run it in safe mode, my stupid motherboard BIOS makes it near-impossible to enter SM] and that seems to help the general stutter, although my stutter when playing mid-high end games is still present. Will try using CCleaner and update here.

You can enter safe mode by going to the Start menu > Run > msconfig, then go to the boot tab and check off safe boot.

Just redid all of the drivers but to no avail - My graphics card works fine in some games, but in other games [even really easy-to-run ones], it is incredibly choppy. It seems like my refresh rate has been decreased, because I noticed in one game that when I set it to not sync to the RR, the fps increased a ton [but still looked terrible]

My OS still says my RR is 60 hz and it's not a setting on my monitor itself [and wouldn't have been changed anyways].
