I was just about to buy a second r9 270x to run in crossfire when I realized that my second PCI-E slot is only running at x4 while the main one is running at x16. Will this change the performance while in crossfire or will I hardly notice it? Im using a Gigabyte GA-970A-DS3P motherboard.

There are the reviews for your question, from what I read it is not, you are fine.
GTX480 in SLI x16/x16 vs x16/x8 or x16/x16 vs x8/x8, even x16/x16 vs x4/x4. http://hardocp.com/article/2010/08/25/gtx_480_sli_pcie_...
