So I am currently in safe mode working on that problem. There are specific instructions for what to do when you have one s-1-5 folder or two, but I have three s-1-5 folders. Two of them have the same numbers, and one has .bak at the end, but the one that does not have a .bak has different file composition. So I have no idea what to do! The 3rd one has the same composition as the .bak one, so I am really confused. What do I do?

Are you talking about the administrator account missing from login menu.This sounds like an old Xp bug.
