Number of PCIE X 16 3.0 ports

4th generation Intel processors support one pcei x 16 3.0 ports. But new motherboards provide 2 to 3 of these. Are all these ports usable? Can I fit graphics cards and thunderboalt in all of these?

Unless it is a x79 chipset which can do better but is usually only for extremely high end builds, these PCI slots will be run at PCI3 (x16,0) OR (x8,x8) OR (x16,x4). with the 0 meaning empty

though dual x8 wont limit current single core GPUs in the slightest
