Here's my build:

Ignore that i've already chosen a 780 Ti there. What are the disadvantages of having SLI/Crosfire instead of single card? Solution will be picked :)

It depends which games you are going to play, but the two 290s definitely offer more performance.

two 290s definitely offer more performance than 780ti but u may run into problems in some game which aren't optimized for xfire.

Problems of two cards: Compatibility, driver, and optimization issues, heat, noise, and power consumption.
Advantages: Significantly more performance and more VRAM (in this case).

The two R9 290's will perform better in Crossfire Supported games, but in games that only support one GPU, the 780 Ti will perform better.

Advantages of Crossfire (Slightly different for SLI, some of these may not be true for SLI)
1. As long as each card has the same amount of VRAM, it can be XFire'd.
2. XFire has nearly perfect scaling, but not exactly double the performance. Either way, expect at least 75% better performance, sometimes higher than 80%.
3. No Single GPU can match two R9 290's or any higher match up (Dual GPU Cards excluded here)

Disadvantages:
1. Heat and Noise are sometimes an issue
2. Power consumption is usually a LOT of watts
3. If you XFire mid range cards, even though it's cheaper than buying a single high end card, there's no room for upgrades. You will be forced to by new, different cards in the future.

I'll stick with a single 780 Ti then. Going to play many high-end games like watch_dogs, bf4, crysis 3, etc, on ultra.

Either choice will offer great performance :)  glad to help
