I would totally advise in connecting all your motherboard's E/ATX power connectors. If you can, then why not? If you're worried you need a new power supply, it's not a problem. You can buy adapters from molex to 8-pin ATX, hence allowing you to still use your current power supply.
If you have an issue with your system (or anything in life I suppose), you need to look at the possible root causes in order to solve them. Since you're motherboard is not receiving the full 8-pin ATX 12v power it was designed for, that could safely conclude it's the issue.
I would recommend you connect the appropriate connectors to your motherboard to supply it with the power it was designed for, and not try to modify/alter any of the manufacturer's specification; even if you're told otherwise until you are certain your equipment functions.
