Which SATA DATA ports do i use?

You need to enable AHCI mode in Bios to maximize SATA capabilities. I think the blue SATA port are for Raid, but you can also use them.
Fan controller - depends on your connector type, these doesn't come with SATA connector. It could be 2-pin...

Should hook them up to the gray or white what ever color it is.

What I meant ,was my specific motherboard which is the M5A99FX PRO R2.0 and my other parts. I wanted to know which color SATA ports do i plug the 4 listed items into on my motherboard.

Fan controller - depends on your connector type, these doesn't come with SATA connector. It could be 2-pin, 3-pin, 4-pin molex small or 2-pin molex large.

Hey umm.. that's not my motherboard. My motherboard is the M5A99FX PRO R2.0. I know that's not it because my motheerboard only has 6 ports total. It has 4 blue and 2 white. [[P.S. on the motherboard you put as a picture it only had 2 gray ports but u said 3 of the 4 items go there?]] (P.P.S - my fan controller has a 4 pin connectors with a molex.

That picture is for a Z68 board, but the information Danifilth and supasieu have provided is correct. Use the Gray ports first, as they're native to the chipset as it were, and use the blue ones when you run out of those. The blue ones are from an add in controller, and those are never quite as fast as native ports (close, but there's normally a small difference).
 
There are five gray sata ports. Use them. If you are gonna use the ssd for the boot drive I would install the ssd in the first gray port (not sure how they are numbered.) Your manual will tell you which is which. Install ssd in first gray port, the blueray in any of the gray ports then boot into BIOS and set it up starting with optimized defaults then making sure that it is in AHCI mode and the memory timings & speed is correct, then load windows and then MB drivers. Then install the hdd in another gray sata port and boot. You should have access to the hdd. Might have to initialize it in disk management.

I would connect the fan controller directly to the power supply.

Please you guys that isnt my motherboard this is: http://www.pcgameware.co.uk/images/Asus-M5A99FX-PRO-R2.0.jpg... Mine doesnt have grey it has 4 blue and 2 white. I want to know which 2 colors (blue or white) i need to use for my:
-SSD
-Hard Drive
-Blu Ray Optical Drive
-And a 5.25 4-pin (with molex) FAN CONTROLLER
 
Your board has 5 gray (or white) sata ports and 2 blue sata ports. See picture. There is a single gray (or white) sata port just up a little and a little left of the 6 sata ports.

See my posts above. The info should be right on the money.

P.S.
Your MB manual calls the 5 sata ports gray.
