Is my mobo limiting my gaming performance? Or something else?

I'm running 2 290x's in crossfire with a 4770k (not OC'd) and when playing assassins creed 4 I'm getting 30 fps with crossfire enabled and 60+ with crossfire disabled. My motherboard is the Z87X-HD3 by gigabyte. Is that what is hurting my performance? Most recent drivers for everything. Thanks in advance

Better and that is what is confusing. I've removed and tried both cards individually and seen no problems. In game i'm seeing when both gpus are enabled they each sit at 40-50% usage and put out 30fps, and then when I just have one in it's up to 90% usage and it's doubling the fps (maybe even more, I play with Vsync on). So i'm at a loss.
 
How is the performance in other games? I ask because I am not sure if AC4 is optimized well for crossfire. Some games are not.

Have you tried using both of the cards by themselves? Does one perform better than the other? One of them could be corrupted.
