Upon placing the mobo into the case there is a hole or two where there should be a stand-off but no corresponding place for a stand-off underneath it. Where they do match up the stand-offs aren't completely central with the hole, and i'm wondering how i can ever get them to fit.

What is the case and motherboard in question?

For the standoffs that done line up, get one to line up, screw it in, then the rest will line up easier (corsair has a guide pin just for this)
As for missing standoffs, that is likely a case issue, or you simple didnt install them there.

Which standoffs are not there? (Position on the board)

Looking at the case its hard to tell, but it does appear there are some extra holes, and some that are simply not present. If its only 1 or so it may not be an issue depending on location, as they may not be necessary.

That's the best i've managed so far and they're a lil off centre so i can't get them screwed in

By stripped I mean it only goes in very lightly. Unlike the others which go in very firmly. :D i'll be grateful for any help. I really want this darn motherboard correctly seated! I don't think my heart can take a fireworks show :O

Yes!! It definately seems that my IO shield is causing me a little bit of greif! How can i work around this? I can't be sure it's pushing it all of center but if it's all just sat there in the I/O shield hole, it's hard to move it around into correct spots.

Forgot to message back :) This worked and 5/7 stand off holes are screwed in. the two without screws don't have a stand off underneath them and I have not placed any additional standoffs to avoid any hardware errors.
