Some newer boards and cases support the newer larger USB 3.0 connector instead of the usual motherboard header.

What do you mean by "integrated peripherals"? As long as the motherboard fits properly into the case, there's no compatibility issues. Some cases do not have front panel USB 3.0 headers, but that doesn't mean the motherboard won't work in the case. Outside of that, I don't know what other compatibility issue you would have.

Often people buy a case with 3.0 ports and discover that they motherboard does not support the new USB 3.0 onboard connector which renders the front panel usb 3.0 ports useless.
