Does the phenom ii x4 965 bottleneck a r9 280x? If yes, how do I reduce it? And if I need a better CPU can I just change my motherboard because mine only has am3 but can I just swap it for an am3+ with an fx6300? Or is it a bit more complicated? Thanks

No it will not bottleneck. You can also improve CPU performance in games by overclocking to ~4Ghz.

CPU tier list.

Keep in mind that the Phenom series is actually slightly faster clock for clock than the FX series. The FX series was considered a huge failure at launch due to this. Overclocking would move you up a tier in the list above.

It may slow it down a wee bit, but that chip is also an easy overclocker. Even if you only bump the clock rate up slightly, increase the northbridge to 2600 ish and see MASSIVE gains in cpu thruput. By using this method you can keep voltage and heat under control while getting very significant gains.

You will notice, believe me. And that will give you time to decide whether and upgrade is in order or not. Hunt down the AMD overclocking forum and you will get good advice on how to do this safely and easily.
