MB wont recognize HDD after installing SSD

Hello, this is my first post here so I apologize in advance if it is inappropriate in any manner.

I had the following configuration
- 60GB SATAII HDD - IDE (Normal SATA 6Gb/s plug - Not 3rd Party)
- 1TB Seagate SATA6 HDD - IDE (Normal SATA 6Gb/s plug - Not 3rd Party)

Afterwards I installed a Kingston Hyper X SSD (120GB) in place of the 60GB drive and the 1TB HDD has failed to show up since then in the BIOS and the newly installed windows in the SSD (AHCI).

I tried
- cutting power off and pressing the power on button for 15s
- installing Intel AHCI drivers in windows
- creating a Ubuntu live disk in an attempt to format the disk
- replacing the drives
- using third party controllers (Marvell)

Still the HDD won't work.

Yes I tried the following as well:
1 - Replace SATA cables
2 - Try native and 3rd party SATA slots
3 - Try different HDD (60GB) which worked without issues
