Ever since upgrading from Windows 8 to 8.1 I have had this problem. I get a Please Wait, then a message stating "windows has not loaded correctly", and options to repair or restart. Repair does not work, restarting my pc does. But this does not solve the problem as to why windows does not load correctly on power-up. This issue is also affecting Microsofts ability to install updates, and if I try to manually install them they all fail. I have a bad feeling that this is leading me to the dreaded reinstall of windows 8 operating system. Something I want to avoid like the plague!. I am adopting a new, and personal course of action regarding Microsoft updates, I am never going to install any of their updates, I don't trust them. If I got a computer that is performing well, and I got a good anti-virus program running, that's all I need. Microsoft can stick their updates where the sun don't shine!.

I generally don't recommend updating to 8.1 without doing first a fresh reinstallation of windows 8 then updating to 8.1.
Your best option will be to backup your files, reinstall windows 8, then (before adding any files except for drivers and updates) to get windows 8.1 from the Store.

If you have access to Windows 8.1 installation media that matches your Windows 8 installation type, be it OEM or retail, you may not have to install 8 first. Install the 8.1 using a generic key, instead of upgrading from 8, then after installation, activate the 8.1 installation using your 8 license key. Here is a site with instructions.
