Using secondary HDD for installing program - what happens if it fails?

When using a ssd as a primary drive and a hdd as a secondary, and when installing programs to the hdd, what happens if the hdd fails and i want to uninstall the program? Surely not all program files are kept on the hdd, some must be lodged in the sdd. Will this scenario of a hdd failure mean that i will have to somehow manually remove the remnant of the application on the system drive? Thanks!
 
Solution
Consider installing (ha ha) something like Revo Uninstaller that can remove leftovers of installed software.

It's an interesting question and one I barely considered when I adopted the same SSD/HDD split. I just assumed Revo would take care of it.
