note: I am using AHCI on both hard drives and both hard drives are SATA2. both use SATA power connector.

On one drive Win7 is installed and the other separate drive win8 is installed which means I can boot from only drive at a time. When I boot from win7 hard drive and after sometime I connect the win8 drive via sata2 and sata power which are hot swappable, I can copy and paste files from win8 hard drive to win7 hard drive successfully using windows explorer. But the same thing vice versa does not work, the files copies but when booted into win8, the files are not there. Can someone explain why is this so or if I am missing something?

I have already done that, all are working well but when I copy files from win7 hard drive, they do not appear in the win8 hard drive although vice versa works!

Windows 8 by default does not ever actually "turn off", it simply enters a special hibernation used for "fast startup", placing all the data normally loaded into the ram on start-up into hyberfile.sys. Keeping all this data in one, non-fragmented file allows the computer to have start-up times that were unheard of for previous generations of windows. As many of us know, consecutive reads are the only place where HDDs have decent performance - this simply takes advantage of that. On the flip-side, the windows installation is in a "volatile state" during this and many Linux (not sure about windows 7) distributions will refuse to mount windows partitions in such a state.

You could try disabling Fast Startup by following this tutorial.

Hope this helps.

No, I plugged the win8 drive using sata cable and sata power, then log into windows, then plug the win7 drive via sata power and cable and I am asked if I want to view the files using win explorer( the same way when u plug in a USB thumb drive), I proceed. i then start to copy files, files are copied but not visible in the new OS!
