That's normal. Minecraft only uses 1 CPU core, so with your CPU at 40% usage it's maxing 1 core and Windows/background tasks are on the others. A $60 Intel Pentium G3220 gets better framerates in Minecraft than practically any FX series CPU, due to the higher core per core performance.

Apparently the Optifine mod for Minecraft will allow it to use your other CPU cores. Not sure how much it'll help though.
