So i bought the same fans corsair high performance that i have control over on a 3 pin connector to use on my cpu cooler but it wont allow me to control them the same way. It works when its connected to a different connector but not on the cpu connector

What motherboard do you have? If your CPU_Fan (and CPU_Opt, if you have one) is a 4-pin PWM header, you'll need to go into the bios and set the mode for voltage control. For an Asus board, look for the Q-Fan setting and switch it to "Advanced". Otherwise 3-pin non-PWM fans will just run at max on 12V.
