How to connect the NZXT Phantom cables?

So I hooked up all the cables to my psu from motheboard and all my components, except for my optical drive, ssd, and hdd. I was wondering how I would connect 4-pin molex for the fan controller. Would I connect it to the psu or motherboard. And I can't seem to find the spots on my motherboard to attach the 1-pin and 2-pin cables for the led light indicators at the top of the case for power and such. Same for the USB, eSATA and the audio and mic cables. The cables I'm talking about come with the case.

PSU: XFX Xtr Series 650W 80+ Gold Modular CrossFire Haswell SLI Read Power Supply

Motherboard: MB ASROCK|Z97 EXTREME3 LGA 1150 R

The place to connect those messy cables are always in the bottom right of the motherboard, you will have to check on the manual of the motherboard what header is for what cable.
The header for the USB 2.0 and 3.0 may vary on each model and brand of motherboard, but most times are at the bottom as well.
Check the manual of the motherboard for the location of the audio, usb and chassis headers.
