MSI A55M-E33, usb causes boot problems

MSI A55M-E33 AMD FM2+ motherboard
AMD A8 5600k cpu (100W)
8GB ram
Corsair CX430 psu
Windows 8.1 64-bit

I have the most up to date drivers for the motherboard and cpu. Whenever I boot with powered external USB drives plugged in (WD Elements 2TB), the boot pauses for 30 seconds or so hanging on a 9C error. Then when windows loads my wireless keyboard and mouse (via usb dongle) won't respond for about 30 seconds.

I have tried plugging all the USB devices into my old Win7 Acer desktop and everything boots and responds immediately. Also I've noticed that graphically everything looks better with my old Acer desktop (Intel Q8300 processor, some generic chinese motherboard, 4gb ram, same BenQ G2420HD monitor via VGA). Wheras on my new desktop it seems like the screen is flickering a little, and fonts look a little jagged although cleartype is enabled.

I'm wondering if its worth plugging in my Acer MB and cpu into my new desktop and seeing how it runs, but it looks like a difficult job to take it apart.

Try removing USb from the boot order

I disabled everything that mentions USB. The only other option seems to be to disable legacy and just be UEFI only. Not sure if I should be doing that?
